The big differences are: note-spacing, layouting (collisions) and the most important one: look of shapes, that is: the FONTS. If you want them all to appear above the staff:

Go to House Style > Engraving Rules (or hit Ctrl+Shift+E)
Under Articulation: select Always above.

Done.

You simply don't have to left-click.
1- Ctrl-E (or right-click, Expression)
2- right-click and the pop-up menu appears
3- click away

Step 2 and 3 can be omitted by using the shortcuts: Ctrl-F for forte, Ctrl-P for piano marking, etc.

Have a look at the Engraving Options (Ctrl-E if you use Windows).
You should find something like "Use System Dividers if _8_ systems or more appear on one page". (I don't have Sib. on this pc, so I don't know the exact phrase)
Turn of that option, and it's done.

Maybe that's the safest option. If i plays back wrong on my pc, there must be a bug on your Sibelius version and/or pc and/or configuration.

If 2 instruments share the same channel, Sibelius has got to choose between them, so some notes won't playback.
There may be something at your soundcard, or an option that is not set well.

I think you can set this in the Engraving Rules (Ctrl-Shft-E).
Otherwise, to do it manually: select the last bar of a system you want, go to the Properties options (the little menu at the right of the screen), hit Bars and choose System Break.
