This is one of a number of cross staff situations that sibelius handles badly. There is no workaround that I know of.

Rt-click works in an empty part of the page. From that menu choose time sig. The boxes for rewrite and allow cautionary are immediately below the time sigs.

It is best to use the old method of entering keys/time signatures. Use the rt-click menu (unless you have already changed the behaviour of the shortcuts to show the dialogs). Time sigs: in the dialog, untick Allow Cautionary. This will prevent all time sigs from showing a cautionary sig when it's at...
