It might help to know exactly what version of Sibelius you're using, rather than just 'ultimate', and the version of the Mac O/S you're running. Older versions of Sibelius aren't compatible with later Mac O/S, throwing up all sorts of odd issues.

Sounds like the usual Mac issue, where your version of Sibelius is no longer compatible with your Mac O/S. Have you updated your version of the O/S recently? If so, you may need to upgrade to the latest version of Sibelius Ultimate.

Importing MIDI files is often problematic. You'd almost certainly find it faster to simply re-input the notes as you want them. If you have lots of similar issues throughout the score, correct the first few, then copy and paste the correct tuplet groups and adjust the note pitches as required.
