That is a hit point. It is not related to anything other than its position in the score. You can turn them on and off on the Play tab of the ribbon.

No. You need to read the section of the manual on Dynamic parts. With the score in front of you, press the letter w. It will (usually) open a tab showing the top part. Might I suggest that, if you want the custom tuning and other features, you buy the full version, or perhaps the version now known just as Sibelius, rather than expect these in the free version!

You should not have two parts with an identical name, even if they are identical parts. This is what is confusing sibelius. Rename the parts in the score. Which version of sib are you on? I remember this was an issue with both NP and Sib sounds in version 7.x and 8.x. It also happens with flz and with some of the jazz articulations. Select the notes/bars you want to affect. Press the appropriate articulation button on the 4th keypad layout.

I think you are wrong about the interpretation. The dotted quaver/semiquaver pattern should be played as written. The SQ will strike just after the start of the last triplet quaver.

There are plugins by Bob Z that make the process easier. You can find them in the list of sib plugins or through File->plugins->Install plugins. Intelligent ties and Ties into 2nd ending.
