How put multiple lines of notes on one staff

Hello. I am transcribing a score that has sections that repeat. With each repeat, the notes vary slightly. The notes are all placed on one staff. Sometimes the notations are stacked. (For example, if the first go around has a quarter note rest, and the second go around has a quarter note, the rest is placed above the note.) Sometimes the notes vary in size (For example, if a "c" is played the first time around and a "d" is played the second time around, the c would be larger and the d smaller. How do I do this? How do I put multiple lines of notes on one staff? (Right now, if I try to add more notes than belong to one line , Sibelius perceives it as a mistake (ie. being out of the meter..) and so takes away the note) Thank you for any help with this.
