Voices and notes lining up
Whenever I've tried to add a 2nd voice with a rhythm that doesn't match the first, the 2nd voice notes don't line up with the first; like CG above middle C in voice 1 and G an octave above that in voice 2, which gets moved to the right of the other notes so it looks like a syncopation. Any help is greatly appreciated.

In Sibelius, the top notes are given to voice 1 and the notes below to voice 2. If you do it this way they will line up properly. Voices 3 and 4 line up with each other in the same way.
If you have a passage which is already done with Voice 2 above Voice 1, select it and use Edit > Voices (shortcut Shift-V) to swap them round.
