Running Sibelius 5, when I go to open a file, they are all designated .pdf. They don't actually open in Adobe Reader but if I click on them they open in Sibelius. How do get the file type back to .sib?

Read this entire post before you do anything, because this is kind of a random string of ideas.Things came to me out of order.
I would make a copy of the folder where you save scores, and get it off of your computer so nothing happens to it.
If you're on a Mac, close everything and shut down the computer for a few minutes. Then start it up. In Sibelius, open one of the files in question. Then try to save it to the desktop. Make sure the extension is ".sib". If the file is saved as a sib file to the desktop, then there may be a problem with where you are saving Sibelius files. Sibelius can't open PDFs so that extension is bogus.
Another idea might be to copy one of the bogus files from where ever you are saving them, to the desktop. If it copies as a sib file, that tells you what you need to do
There are plug ins to batch convert files, but I don't know if any of them will work for you.
On a test file, you might try manually retyping the pdf to sib.
Seems to me that if any of the above things work, then your Scores folder, if that's where you keep them, might be corrupt. Create a new empty one, and use what ever method worked to fill it.
Are the icons for the files pdf or sib icons?
It's also possible that none of the above worked. Let us know.

Also, what happens to newly created files? Saved both to a new folder and your original folder?
What OS are you using? Are you having any other problems. I just had a computer HHD fail on me and the only symptom was it slowed down.

It seems you haven't really got much of a problem. The files ARE .sib files, they open in the right program. Your computer has just decided to show them with the wrong icon.

So the first advice is - don't panic!

How to get .sib files displaying the right icon varies according to operating system.

The exaltedwombat is correct. In Sib 7 and later there is a built-in means to get the correct icon to show, but I don't think it's available in Sib 5. You'll have to find where to change it through your OS help.
